Ok, this may sound odd, but keep sniffing around for the smell.  If it''s not the motor''s ECU, then it could be some other ECU under the dash or a relay.
The fusible links are those big fuses.  Those can handle more power than the rinky dink fuses.  They do the same thing as a fuse but are more tolerable to accidents such as arcing, the smaller fuses do the job of individual protection.

Silvercoupe how do you check these fusible links? Just look down inside them from the top and see if there burnt?? Or is there a certian resistance i should check for on an ohm meter?? This could also be my problem. These things are in TIGHT on my car. I tried to pull one out and it was just not happening.

You can see of they are not making contact on the top and when you pull them out they should have continuity.  The alternator fusible link will be hard to pull out since its bolted down.

Yeah you can see into them. If the fuse is shot then you will see where there is a break in it.

That could also be a cause of this problem. Good job Silver

There is an ignition transistor located between the intake manifold and fuel rail.  It is also really close to the coils.  Check the contacts and continuity.
